Common skylight moisture sources
Step flashing can be missing, bent, reused, or installed out of sequence with shingles. Head flashing may trap water above the frame. Sill corners can open, and old fasteners may pass through a wet area. On low-slope roofs, curb flashing can be too low or damaged at reinforced corners.
Gaskets and seals within the skylight may age. Glass can crack, acrylic can split or craze, weep channels can clog, and operable units can stop closing evenly. These product problems may require model-specific parts or full unit replacement rather than new roof metal.
Condensation forms on interior surfaces when warm, humid air meets cold glass or frame. Kitchens, bathrooms, high ceilings, deep shafts, blocked air movement, and poor air sealing can increase it. Moisture between panes is different from droplets on the room-side surface.

Sill, step, head, curb, membrane, and surrounding courses control exterior runoff.
Skylight unit
Glass, dome, frame, gaskets, closures, weeps, and controls may fail apart from roofing.
Interior shaft
Insulation, air sealing, drywall, trim, and indoor humidity influence condensation and staining.
Upper roof
Valleys, walls, ridges, and penetrations above the unit can send water toward the opening.
